Do I still need to use the Sequence Retrieval System (SRS)?

Last modified October 23, 2007

The UniProt search tool allows users to perform Google and SRS-like queries, on UniProtKB, UniRef and UniParc*. Note that it is possible to upload a list of accession numbers and then perform a search in that subset. SRS (e.g. SRS@EBI) is still recommended for users wishing to access other databases

Example: Search for Saccharomyces cerevisiae membrane glycoproteins in UniProtKB

Google-like queries

Using the query builder:

  • Select Search in: Protein Knowledgebase (UniProtKB)
  • Type Saccharomyces cerevisiae membrane glycoprotein in the Query box
  • Click on Search
  • Follow the suggestions proposed by the search tool:
    • Quote terms "saccharomyces cerevisiae"
    • Restrict term "saccharomyces cerevisiae" to organism
    • Restrict term "membrane" to keyword
    • Restrict term "glycoprotein" to keyword
  • Results

SRS-like queries

Using the query builder:

  • Select Search in: Protein Knowledgebase (UniProtKB)
  • Click on Fields » to open the query builder
    • Select Field: Organism [OS]
    • Type saccharomyces cerevisiae (use autocompletion)
    • Click on Add & Search
  • Click on Fields » to open the query builder
    • Select Field: Keyword [KW]
    • Type Membrane (use autocompletion)
    • Click on Add & Search
  • Click on Fields » to open the query builder
    • Field: Keyword
    • Type Glycoprotein (use autocompletion)
    • Click on Add & Search
  • Results
  • This URL can be bookmarked.

Queries on your personal UniProt dataset

  • Click on the Retrieve tab of the toolbar
  • Copy/paste your list of accession numbers (i.e. P38903 P47096 P40433 P31787 P28240 P32465 P28319)
  • Click on Retrieve
  • Click on UniProtKB
  • Click on Fields »

You can now use the UniProt search tool to get a specific subset of entries (i.e. Glycoprotein, Membrane, 3D-structure...) or click on 'Customize display' to choose which columns to show in the results table.

* Note that UniParc can be searched only with database names, taxonomy, checksum (CRC64) and accession numbers (ACs) or UniProtKB, UniRef and UniParc IDs.
